Superseded by PR172. The source branch now lives in NVIDIA/kumo-engine, with main as the destination. The commits and diff are unchanged. Prior reviews remain here.

Summary

Native dependency scans for Engine 1.0.0 report PyO3, Thrift, Rustls, maligned, and optional lru advisories. This change updates those dependencies and preserves the saved index format.

  • Update PyO3 0.28.3 to 0.29.3 and Arrow/Parquet 58.4.0 to 59.3.2. Parquet 59 removes Thrift.
  • Update Rustls 0.23.45 to 0.23.46.
  • Backport two sealed byte-alignment types into epserde 0.8.0. Remove maligned and its advisory exception. Keep format 1.1.
  • Update the optional terminal tools to Ratatui 0.30.2 and lru 0.18.5, covering both known lru advisories.

Eight frozen release-format index fixtures compare lookups through all three loaders and compare saved bytes. Generated artifact graphs, source provenance, and notices cover the resolved dependencies. Main already pins Lightning 2.6.6, so no duplicate Python dependency change is included.

The copied epserde source keeps its runtime, licenses, tests, and documentation. Unused standalone example programs and duplicate manifest metadata are omitted. This removes 1,142 added lines and 17 files. The PR now changes 90 files, with 9,305 additions and 1,364 deletions.

Authored source and test changes account for 307 added lines and 36 removed lines. Including manually edited build configuration, the counts are 358 added and 98 removed. These counts exclude generated files, unchanged copied library code, licenses, documentation, and test data. Changes within epserde are measured against its upstream 0.8.0 source. These are Git line counts, including comments and blank lines.

Change map

Maintained file-by-file change map.

Testing Done

The smaller version passed 85 serializer checks, including documentation tests, and all eight frozen-index tests. Its resolved dependency graph and features match the previous revision. Runtime and test source files are unchanged. The artifact-manifest check, notice check for 404 components, and git diff --check passed.

A wheel built from PR commit 0eced1c passed a GPU check on one Azure Tesla T4. It trained one candidate for one epoch capped at two batches, changed 28 parameter tensors, and produced 50 finite predictions. The new model's save/load comparison and the original Engine 1.0.0 model's load comparison both had a maximum probability difference of 0.0. All 398 bundled Python files matched the commit source, with the development version stamp verified separately. All 400 installed code files matched the wheel. This run tested the revision before the example/metadata trim.

Broader checks on f8ba7e17 plus the native fixes, before that trim:

  • Full Rust workspace: 2,100 passed, one failed, 18 ignored. The SSD disk-pressure test failed with InsufficientSpace; its source is unchanged.
  • Library Clippy and both terminal-tool Clippy checks passed with warnings denied. Full all-targets Clippy stopped at the unchanged ByteKeys test helper. Local Rust was 1.97.1; CI pins 1.98.1.
  • All-feature dependency assertions and the generated artifact-manifest check passed. Trivy reported zero findings with its November 3 database. Independent OSV records for 11 other unchanged package versions still need exposure review.
  • Notice generation/checks passed for 404 components. Ten notice-generator tests passed.

Production manylinux builds, full training, other GPU classes, multiple GPUs, and performance measurements remain unverified. The T4 check is a small runtime check, not a learning-quality or performance qualification. The copied-source backport still needs review.

Hotfix Context

Release security maintenance. The saved index format is unchanged. No release version change or package publication is part of this PR.

Checklist

  • Breaking changes listed: none intended; frozen-index compatibility tests included.
  • Copied-source changes and provenance documented.
  • Regression tests and generated dependency notices included.

- Around line 52-55: **Prevent the fake `Vec` from being dropped on the error or
panic path.**

`fake` is built with `Vec::from_raw_parts` over memory it does not own. The `?`
at line 53 returns early if `_serialize_inner` fails, for example on a write
error such as a full disk. `check_zero_copy` can also panic. In both cases
`fake` is dropped before `mem::forget` runs. `Vec::drop` then frees the caller's
slice memory. This causes heap corruption or an invalid free. Wrap the vector in
`ManuallyDrop` so that no path drops it.

Walkthrough

The change vendors epserde 0.8.0 and configures the workspace to use the local copy. It adds serialization and deserialization APIs, built-in type implementations, utilities, and tests. It also upgrades Arrow, Parquet, PyO3, Ratatui, Crossterm, and other dependencies, with related code and inventory updates. The index package adds fixtures and compatibility tests for eight hasher and key-type combinations.

Full details: Public Resource Access

Explanation

The new packages/diskgraph/third_party/epserde/README.md adds required documentation links that return anonymous HTTP 404 responses. Confirmed failures include lines 694, 696–698, 700, and the dependent link at line 708: MaxSizeOf, nonexistent ReprHash, DeserializeInner, SerializeInner, and epserde_derive::Epserde. The vendored source defines MaxSizeOf and AlignHash, not ReprHash (src/traits/type_info.rs:37-56, 80-98).

Resolution

Replace the latest links with public versioned documentation for epserde 0.8.0. Use https://docs.rs/epserde/0.8.0/epserde/traits/type_info/trait.MaxSizeOf.html, the versioned DeserializeInner and SerializeInner pages, and https://docs.rs/epserde-derive/0.8.0/epserde_derive/derive.Epserde.html. Replace the ReprHash prose and link with AlignHash documentation or remove it. Update the related DeserializeInner#associatedtype.DeserType link as well. These replacement URLs returned HTTP 200 anonymously.

Full details: Change Map Design Review

Explanation

The required PR conversation comment beginning <!-- kumo-pr-change-map --> is not present in the supplied context or repository. The description provides only a link and a high-level summary, so this check cannot assess each mapped change, its necessity, abstraction layer, verification, or stopping condition. Direct diff evidence also shows an unaddressed design risk in the new epserde/src/impls/slice.rs: Vec::from_raw_parts is dropped when serialization returns through ? before mem::forget, which can free borrowed slice storage. This confirms that code review is needed, but it does not replace the missing change map.

Resolution

Provide the exact PR conversation comment containing the change map, then reassess it against the changed-file diff. Independently fix or explicitly justify the slice.rs error/panic path; use ManuallyDrop for the non-owning fake vector so no failure path drops it.

Change map

Observed requirement: remove the reported vulnerable native dependencies while keeping existing saved indexes readable.
The previous build used PyO3 0.28.3, Thrift 0.17, Rustls 0.23.45, maligned 0.2.1, and optional lru 0.12.5.
The change updates their dependency paths, backports byte-alignment types into epserde 0.8, and keeps format 1.1.
Verification covers the dependency graph, frozen-index fixtures, native tests, notices, and GPU training at commit 0eced1c. The later trim keeps runtime code and resolved dependencies unchanged.
Stop after these fixes and compatibility checks. Other OSV records and full release qualification remain separate work.

packages/diskgraph/diskgraph-index/examples/write_legacy_index_fixture.rs: 1

34-35: Trivial · Maintainability & Code Quality · Quick win

Do not write the generator output into the frozen fixture directory by default.

The fixture README says that nobody should regenerate these files with the patched library. This example writes directly to tests/fixtures/epserde-0.8 and overwrites the committed fixtures. If someone runs cargo run --example write_legacy_index_fixture on the current tree, the patched library writes the files. A later git add then removes the independent oracle without any warning. Require an explicit output directory. Write to the frozen path only when that directory is given.

Minor follow-up Replace the raw alloc in loadmem with a safe zeroed Vec.

87-99: 🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Replace the raw alloc in load_mem with a safe zeroed Vec.

std::alloc::alloc has two documented hazards here. It is undefined behavior for a zero-size layout. load_mem on an empty file gives capacity == 0. The result is also not checked for null, so an allocation failure leads to Vec::from_raw_parts(null, ...). The patch now provides A64: Clone + Default, so vec![MemoryAlignment::default(); n] gives an aligned, initialized buffer with no unsafe allocation. It also makes the later fill(0) redundant.

🐛 Proposed fix
- // SAFETY: the entire vector will be filled with data read from the file,
- // or with zeroes if the file is shorter than the vector.
-        #[allow(invalid_value)]
-        let mut aligned_vec = unsafe {
-            <Vec<MemoryAlignment>>::from_raw_parts(
-                std::alloc::alloc(std::alloc::Layout::from_size_align(capacity, align_to)?)
-                    as *mut MemoryAlignment,
-                capacity / align_to,
-                capacity / align_to,
-            )
-        };
-
-        let bytes = unsafe {
-            core::slice::from_raw_parts_mut(aligned_vec.as_mut_ptr() as *mut u8, capacity)
-        };
+        let mut aligned_vec = vec![MemoryAlignment::default(); capacity / align_to];
+ // SAFETY: MemoryAlignment is a padding-free byte array and all bytes are initialized.
+        let bytes = unsafe {
+            core::slice::from_raw_parts_mut(aligned_vec.as_mut_ptr() as *mut u8, capacity)
+        };

Minor follow-up Report the decoded tag in InvalidTag.

361-361: 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Report the decoded tag in InvalidTag.

The tag byte is consumed at line 357. At line 361, backend.data[0] reads the next byte, which is the wrong value for the error. If the slice is empty after the tag, the line panics instead of returning Err. Use the tag variable, as the full-copy path does at line 349.

🐛 Proposed fix
-            _ => Err(deser::Error::InvalidTag(backend.data[0] as usize)),
+            _ => Err(deser::Error::InvalidTag(tag as usize)),

Minor follow-up Fix the usize underflow when writing after setposition past the buffer end.

132-133: 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Fix the usize underflow when writing after set_position past the buffer end.

The documentation of set_position states that all usize values are valid positions. If pos is greater than the allocated capacity, cap - self.pos underflows. Debug builds panic. Release builds wrap to a large rem, so the buffer does not grow, and bytes[pos..pos + len] then panics with an out-of-range slice. std::io::Cursor instead zero-fills the gap. Use saturating_sub so the existing resize path zero-fills the gap.

🐛 Proposed fix
-        let rem = cap - self.pos;
-        if rem < len {
+        let rem = cap.saturating_sub(self.pos);
+        if rem < len {

Minor follow-up Align the ControlFlow deserialization tags with the serialization tags.

384-389: 🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Align the ControlFlow deserialization tags with the serialization tags.

_serialize_inner writes Break as tag 0 and Continue as tag 1 (lines 368 and 372). Both deserializers expect 1 for Break and 2 for Continue. A serialized Break fails with InvalidTag(0). A serialized Continue is read back as Break. When B and C have the same type, the wrong variant is returned without any error. Change the match arms to 0 => Break and 1 => Continue. Existing data cannot round-trip today, so the fix does not break any working saved data.

🐛 Proposed fix (apply to both full and ε-copy functions)
-            1 => Ok(core::ops::ControlFlow::Break(B::_deserialize_full_inner(

Nitpick Remove the unused debug build script.

3-10: 📐 Maintainability & Code Quality | 🔵 Trivial | ⚡ Quick win

Remove the unused debug build script.

This script appends "IT WORKS" to the README and prints the whole README with dbg!. It then exports the README through cargo:rustc-env=README=.... The multi-line value is cut at the first newline by Cargo. No code reads the README variable: src/lib.rs includes README.md with include_str!. Cargo still compiles and runs this script on every build of the crate. LOCAL-PATCH.md does not list build.rs, although it removes other unused upstream files. Delete the file.

Nitpick Validate stream-supplied lengths instead of panicking or over-allocating.

95-97: 🩺 Stability & Availability | 🔵 Trivial | ⚡ Quick win

Validate stream-supplied lengths instead of panicking or over-allocating.

len comes from the serialized bytes. In deserialize_eps_slice_zero, len * size_of::<T>() is unchecked. In release builds it wraps and returns a wrong-length slice. When bytes exceeds the remaining data, backend.data[..bytes] panics. In deserialize_full_vec_zero and deserialize_full_vec_deep, Vec::with_capacity(len) runs before any validation (lines 44, 61 and 109). A truncated or corrupt index file can therefore panic, abort on a huge allocation, or return a wrong slice instead of returning Error. Return ReadError for these cases. SliceWithPos::skip, called by align, also panics when the padding exceeds the remaining data. Fix it together with this change.

🛡️ Proposed fix for `deserialize_eps_slice_zero`
-    let bytes = len * core::mem::size_of::<T>();
-    backend.align::<T>()?;
-    let (pre, data, after) = unsafe { backend.data[..bytes].align_to::<T>() };
+    let bytes = len
+        .checked_mul(core::mem::size_of::<T>())
+        .ok_or(deser::Error::ReadError)?;
+    backend.align::<T>()?;
+    let raw = backend.data.get(..bytes).ok_or(deser::Error::ReadError)?;
+    let (pre, data, after) = unsafe { raw.align_to::<T>() };

Based on learnings: for serialization formats, verify "malformed input handling, or unbounded allocation" during deserialization.

Major · Stability & Availability · Quick win

Prevent the fake Vec from being dropped on the error or panic path.

fake is built with Vec::from_raw_parts over memory it does not own. The ? at line 53 returns early if _serialize_inner fails, for example on a write error such as a full disk. check_zero_copy can also panic. In both cases fake is dropped before mem::forget runs. Vec::drop then frees the caller's slice memory. This causes heap corruption or an invalid free. Wrap the vector in ManuallyDrop so that no path drops it.

…ty (#172)

## Summary

Engine 1.0.0 dependency scans report vulnerable PyO3, Thrift, Rustls,
maligned, and optional lru versions. This change updates those
dependencies while retaining the existing saved-index format.

- Update PyO3, Arrow/Parquet, Rustls, and the optional terminal tools.
Remove Thrift and maligned.
- Backport aligned byte storage into epserde 0.8.0. Declare the
Apache-only additions in the package license and provenance.
- Reject truncated input, release loader storage on errors, and correct
ControlFlow reader tags to match the existing writer.
- Run the copied library tests explicitly in CI. Isolate
documentation-test temporary files and retain eight frozen index
fixtures.

## Change map

[Maintained file-by-file
map](#172 (comment)).

## Testing Done

The updated library passes 89 checks, including four new regression
tests and 11 documentation tests. All eight frozen-index tests pass
through the three loaders with unchanged saved bytes. Generated artifact
and notice checks pass for 404 components. Regression tests reproduced
the enum-tag error, truncated-input panic, and acceptance of an
incomplete file before the fixes.

At `e7428e17`, the full Rust workspace run completed with 2,101 passed,
one failed, and 18 ignored. The unchanged
`disk_manager::tests::test_eviction_under_real_disk_pressure` fails with
`InsufficientSpace` on this machine. Standalone library Clippy passes
with its existing `manual_is_multiple_of` lint allowed; without that
allowance, that unchanged expression fails warnings-as-errors.

A wheel from earlier commit `0eced1c` passed the Azure T4 training,
prediction, and old/new model reload checks. That run used one
candidate, one epoch capped at two batches, and 50 predictions. The new
reader changes have not been GPU-tested.

## Remaining limits

Production manylinux builds, full training, other GPU classes, and
multiple GPUs remain unverified. The earlier Trivy dependency scan
reported zero findings; independent OSV records for 11 other unchanged
dependency versions still need exposure review. This PR does not publish
a package or change the release version.
